CSI: New York, the third incarnation of the CSI: Crime Scene Investigation franchise, is a crime drama about forensic investigators who use high-tech science to follow the evidence and solve crimes in The Big Apple. Detective Mack "Mac" Taylor is a dedicated and driven crime scene investigator who believes that everything is connected and for everyone there is a story. He and his partner, Detective Stella Bonasera, a workaholic and a jack-of-all-trades, share a passion for the job. They lead a team of experts amid the gritty and kinetic city that never sleeps. Their team includes Danny Messer, a Brooklyn-born investigator with rugged good looks, an unflappable spirit and a colorful family history, and Dr. Sheldon Hawkes, a reclusive coroner who walked away from a promising surgical career after the traumatic loss of two patients. Joining them is homicide Detective Don Flack, an edgy, hardcore investigator with a quick wit, impressive forensic insight and limited patience with potential suspects. Rounding out the team is Aiden Burn, a smart and sexy investigator whose chameleon-like behavior allows her to adapt to any situation at any time. These skilled investigators, who see New York City in a whole different light, follow the evidence as they piece together clues and eliminate doubt to ultimately crack their cases.

When a tourist discovers a skeleton on a Times Square double-decker tour bus, the CSIs must investigate whether the remains were left there as a practical joke or if the person was murdered. After closely examining the remains, Dr. Hawkes discovers that the victim was likely a Caucasian male teenager who died from a blow to the head more than ten years ago. Their search leads them to a bus station and a missing boy who disappeared in 1987. The team must then piece together the clues to find out how the boy really died and who was to blame.

Mac and Danny investigate the death of a construction worker who died 700 feet below Manhattan during an underground explosion. While investigating the man's death, the CSIs meet the "Sandhogs," a union of construction workers who build the city's underground tunnels. When Mac and Danny find an empty inhaler at the excavation site and the autopsy results reveal that the victim died from asthmatic asphyxiation before the explosion, the team realizes that he was intentionally left underground. Meanwhile, Stella and Aiden examine the death of a 16-year-old who was found strangled and floating in a creek.

Meanwhile, Mac and Stella investigate the death of a man found dead in his bed, whose amputated lower leg led them to him.

Making matters worse, the kidnappers' ransom drop spot is blocked by an unannounced police terrorist response drill, forcing the team to uncover new clues to find the missing child.

The briefcase's contents are traced back to a stock broker who mysteriously disappeared after investigating another broker's illegal trades. When a mounted New York City police officer is shot off of his horse, Mac and Stella must comb the city for suspects. The only shard of evidence is the bullet lodged in the officer's horse. Mac must make the painful decision to either save the animal or analyze the evidence. Meanwhile, Aiden works on the case of a young city kid found dead and badly burned in an alley in Queens.

When a parasomniac sleep walks out of her apartment complex and is later found covered in blood next to a woman's body, the CSIs must investigate if they have a closed case or if there's more to it than meets the eye. Even though their suspect is covered in the victim's blood and has a wooden stake thought to be the murder weapon at her side, Mac thinks there is more to the case than what they see. Meanwhile, Danny and Aiden investigate the murder of a "professional" pickpocket who was beaten to death.

The team tackles a series of complicated investigations when murdered victims are found in three New York City boroughs. Mac and Stella investigate the murder of a young man found dead in a Brooklyn subway tunnel. Although the victim was electrocuted, the train's third rail is not the likely culprit. Danny examines the death of an art gallery owner whose final sale was a painting with mob ties that may have been forged. Meanwhile, Aiden and Detective Flack work on the mysterious death of a worker found dead on a construction site.
